Save and Resync problem

Hello guys. I have a problem that is affecting my development process big time. Whenever I click Save and Resync in AE it immediately destroys systems.cfg and am not sure about other .cfg files. It removes spaces and turns all values to 0. I am not sure why is this happening and in this state AE is unusable. Here is the screenshot of a problem:electrics.jpg
